In a word - yes. It's a very common setup, plenty of help available here.
Exim has no dependency on local system accounts (unless you want it to),
and can lookup account information in flat files, dbm files, MySQL, PGSQL,
LDAP, and other places I've forgotten.

Re qpopper - you might consider moving to Courier IMAP which can easily
share a MySQL account database with Exim - several people here do this
very successfully (me included).
