I found that setting the directory option on my transport also set the $home
variable for the user's filter, like so:

address_file:
driver = appendfile
delivery_date_add
envelope_to_add
return_path_add
maildir_format
directory = ${lookup mysql{MYSQL_Q_LOCALMAILACCOUNT_DIR}}
