The answer being that somehwere in the upgrade of cpanel,
exim was switched from using /etc/exim.conf to
/usr/local/etc/exim/configure

So all this time I'm editing the file I sued to edit and scratching my head.

Finally figured it out by just shoving syntax errors in there and watching
exim merrily continue.

A strings on the binary revealed the change...

My apologies for the false alarm, it is working just peachy.
