I have recently installed Exim 4.04 and I can no longer use this
command to process the system filter: 

>       message_filter = /etc/mail/system_filter.exim

Hmm. A quick check through TFM shows that the configuration directive
has changed. Try
system_filter = /etc/mail/system_filter.exim
