As it says in the documentation, the system filter is run at the start
of delivery of every message. Then Exim runs the directors/routers. So
if you set up a typical configuration for passing stuff through AmaViS,
it will work the way you want. Just remember to save some effort by
programming a skip in the filter if the message has come back from
AmaViS.
