I guess we should start having this as a FAQ...
I'd suggest looking for IMAP solutions - they generally have a POP
daemon as part of the package, but allow you to extend easily.
The main options I can think of off the top of my head are:-
1. WU-IMAP.

Well known, supports several different mailbox formats.
Codes a real PITA, security history is in the same league as
sendmail prior to the late 90's or that other great WU
product wu-ftpd (ie as secure as a chocolate fireguard)
2. Cyrus

System really designed for closed systems (ie mail server
only no local users), although should work in other setups
if you are careful. Generally very good, unless the msg
database corrupts on you in which case you are in trouble.
[This has never happened to me]
3. Courier IMAP
http://www.imap.org/products/single.msql?Record=304
Maildir based system. Actually part of a larger system which
is also distributed as components. Picky server which makes
little attempt to work with broken clients. Will have higher
system overhead than Cyrus on busy systems sicne it keeps no
indexes. Seems to work well, also integrates very neatly with
sqwebmail for web front end & maildrop MDA (using these together
means you can edit delivery rules in a neat web GUI).
Both 2 & 3 allow easy plugging in of different authentication
mechanisms.

Unless these are *really* ridiculous in size you may find changing to
cucipop will buy you sufficient additional speed. Also unless you
tweak them you may find that Maildir pop daemons can be slow to start
on a directory with lots of messages within - I patched the qmail pop
daemon to fix this.
