Those databases do exist.

$ls -l /var/spool/exim/db

produces:

-rw-r-----    1 mail     mail        12288 Jan 30 06:08 retry
-rw-r-----    1 mail     mail            0 Jan 27 01:16 retry.lockfile
-rw-r-----    1 mail     mail        12288 Jan 29 16:38 wait-remote_smtp
-rw-r-----    1 mail     mail            0 Jan 27 01:45
wait-remote_smtp.lockfile
