One solution is to configure the aliases in question so that they behave
like a mailing list would, and rewrite the return-path to some 'list
manager' address.
Then you could either configure the vacation filters not to reply to
messages with that/those particular return-path(s), or just rely on the fact
that any bounces or autoreplies would go to the 'list manager' rather than
the original sender.
