I'm planing to use it also with over 1000 boxes. Tested upto 5000 and it
seemed to work fine. We are using PostgreSQL not MySQL though.

It's offtopic on the exim list, exim being az MTA and having nothing to
do with pop3, but I use courier with >10000 mailboxes without any
problems.
