I think what is going on, is the pop daemon just directs the input
to a file (along with the CRLF's).

Yes this is an Exim problem. My ISP is also using qpopper 2.2 on his
box along with sendmail 8.8.5. I POP send from his machine strips the
CR's. As far as he knows, they did not modify the qpopper they are using.
