Normally if you are doing this you would want to use hard links and
not symbolic links (because with symbolic links you have a master
copy, and invalidating the master when all the slave (ie links) have
gone is really hard, as is ensuring all the slaves are killed off
if you delete the master....

Hard links tend to get this right automatically.

It would be possible to extend one of the transports to do this, but
its a niche requirement and may have unexpected side effects (think
envelope to headers).

Systems, such as cyrus IMAP and the dbmail stores, do have single
instance storage. It is probably better to push the problem down
to them rather than putting it into exim. Or maybe hardlink (think
its bundled with kernel packages on some systems) to link duplicates
together [this may have issues due to header differences].
